If you will book the tour for June 15th your first day is on June 15 and you don't need a pre-hotel extension for it. Regarding the pick-up at the airport since you said you will arrive 5:00 am tour time and EWR, JFK, and LGA Airport pick-up is available between 8:30 am and 12:00 am (Actual landing time of flight) so you need to wait at the airport for your pick-up.
